Now getting back to the subject of helping you out:
Have you checked the polarity of the plug pack that does not work with your DD-3?
Is it a switching plug pack?
Is it a transformer (heavy) plug pack.

Also check the diameter of the hole in the plug(lead end), it might be a 2.5mm hole, and you are connecting it to a 2.1mm socket.

I have had a similar situation, what happens is that the 2.5mm hole (negative) does not connect to the 2.1mm pin in the socket, because the hole is 0.4mm larger, it seems to go in ok, but it's actually not connected to the inner pin, in the socket on the pedal.

Also is the plug a bit shorter, on the one, that does not power up the pedal?
It might not be long enough to connect to the (pos) metal tab, which also switches off the battery inside the unit, this is the larger flat metal bit in the socket on the pedal, when you look into the socket.

Also remember that the OLDER DD-3 peals run from a 12V ACA unregulated adapter not the PSA 9V regulated one.
Just something else to keep in mind.

Please send us the details (or Pics) of the specs that are printed on both of your adapters & what is written on the sticker next to the DC in socket on the pedal.. ACA or PSA

The yellowish-brown glue on the board inside the pedal, it there to stop the ribbon cables from pulling out or breaking off, of the Board easily, it acts as a type of strain relief.
Boss do this even now on their more modern pedals

Another thing bothering me now is what is the difference between DD3 produces in late 90's and now? Got any idea? Both sibjects were MIT.

Thanks Christomephisto for the link. Now i can differentiate the earliest version of DD3 and the current one in the market. FIY, iHavent got the time to mod my CS3 pedal just yet. I will let you know once i get it done.
