I am trying to hook up the GT-10 to amp (Fender Ultimate Chorus) so that I can control switching my amp channels (clean/distortion) with the GT-10 or more preferably an external footswitch...

My goal is to be playing a GT-10 patch and then hit one stomp and it will cut the GT-10 out and go to my Fender's distortion channel directly.

Anybody aware of how to set-this up? Do I HAVE to use the GT-10 pedals for the switch (could I use my amp's channel footswitch)? Appreciate anyone's advise on this as I have not been able to make this happen yet.

Welcome to the forum from Australia.

Sounds like you might need a bypass-loop pedal.
Unless the GT-10 has a one switch press - switch to go into bypass mode.

I guess it will then be a matter balancing the (2) different levels.

The GT-10 has an amp control feature.

For example, I have my GT-10 in the effects loop of my Peavey 5150. I have all the preamps turned off and I have one patch setup for clean, and another setup for lead. When I select the lead patch, the channel also changes on my amp. I had to modify a stereo lead to make it work, due to the wiring of my Peavey footswitch (which is now redundant in this setup).

Now... it is possible, depending on your amp's effects loop using the '4-Cable Method' (see http://bossgtcentral.com/forum/ for instructions) to place your amps pre-amp in the effects chain of the GT-10 so that on one patch you can bypass the amp's preamp, and use a GT-10 preamp, and on another patch use the amp's own preamp. You're best of reading through the GT Central forums to work out what is best for your setup and the result you are trying to achieve.
